I may be missing something here but it sounds like you are getting
patch settings from the previous MIDI file. You need to initialize all
patch parameters at the beginning of each file. If you are using a true
General MIDI or Roland General Sound synth., you can send a GM_Reset or
GS_Reset sysex message. (I can send you the sysex messages for each if
you need them) Each of these messages set the synth. to a known state
(piano for each channel and null on all controllers). If your synth
doesn't accept either of these messages, you will need to explicitly
set each channel to the patch you want. This is a common problem with
MIDI files in general. Many sequencers or musicians assume that the
synth will be set to piano (or something else) at the time the MIDI
file is loaded (sorry, but that just is not true).

You said you were using a Mac but didn't say whether you were using a
Super Drive or not. The Mac's floppy is not compatible with a PC drive.
MIDI files are in PC format. The Mac Super Drive does a better job of
formatting a compatible PC disk than older Mac drives.
